- Privacy-Preserving Analysis: MetaSTAARlite enables rare variant studies using genomic summary statistics instead of individual-level genetic data.
- Biobank-Scale Validation: Tool successfully analyzed sequencing data from more than 541,000 participants across two major biobanks.
- Scalable Genomic Research: Pipeline supports secure cross-biobank collaboration while improving statistical power for rare variant discovery.

Researchers at the UNC Gillings School of Global Public Health have developed MetaSTAARlite, a computational pipeline that enables rare genetic variant analysis across large biobanks without requiring institutions to share individual-level genomic data. Published in Nature Computational Science, the tool is designed to support biobank-scale sequencing studies while addressing privacy, consent and data governance challenges that often limit cross-institutional genomic research.
MetaSTAARlite allows participating research groups to analyze their own sequencing data locally and share only genomic summary statistics. These results are then combined to perform rare variant meta-analysis, providing an alternative to pooling sensitive participant-level genetic information while preserving privacy.
New Pipeline Strengthens Cross-Biobank Collaboration
Large biobanks such as the UK Biobank and the All of Us Research Program have become essential resources for studying the genetic basis of complex diseases. However, rare genetic variants require exceptionally large sample sizes for meaningful analysis, and sharing raw genomic data between institutions is frequently restricted.
MetaSTAARlite addresses this challenge through an integrated pipeline that generates summary statistics, performs functionally informed rare variant meta-analyses, incorporates functional annotations and produces comprehensive analytical reports. The platform supports analyses across both protein-coding and noncoding regions of the genome, broadening opportunities to identify disease-associated variants.
Dr. Xihao Li said, “MetaSTAARlite is intended to make cross-biobank rare variant discovery more accessible, scalable and privacy-preserving for large genetics consortia.”
Validated Using Large-Scale Biobank Data
The research team evaluated MetaSTAARlite using sequencing datasets from the UK Biobank and the All of Us Research Program. In a study of total cholesterol involving 541,465 participants, the pipeline identified genome-wide significant genetic associations while maintaining efficient computational performance.
Researchers also found that computation time, memory usage and storage requirements increased linearly with sample size, demonstrating the tool’s scalability for future population-scale genomic studies. The analytical results closely matched those obtained from pooled individual-level genetic analyses.
Advancing Biobank-Based Genomic Research
MetaSTAARlite provides biobanks and research consortia with a practical framework for conducting secure, large-scale rare variant studies while protecting participant confidentiality. As global biobank collections continue to expand, the platform is expected to strengthen collaborative genomic research, improve the discovery of disease-associated variants and accelerate advances in precision medicine without compromising data privacy.
